I can't say exactly what "Keep Instance Data From Here On" does but using it I managed to fix a problem with text replacement that didn't kept the text after a save/load. Yet I'm still puzzled why vanilla quests using text replacements don't show this box as checked, I guess they have other means too but I couldn't fix my mod without it. There was a line in the change log for 1.5 mentioning: "Fixed issue where letters and notes with random encounters would appear blank", I believe is related to this and is not for letters only.
